Given that the companies you are working with have been set up as separate legal entities with their own accounting, "transferring" inventory between the companies is not permitted. This is unlike the situation of having one company with multiple locations. In this instance, the single company (a single entity) can transfer inventory from say a warehouse to its retail locations. This is done as an inventory movement.
For separate legal entities, different companies within the same database, inter-company sales (purchases) will have to be entered. Usually one company will generate a purchase order against the second company (which will generate a corresponding sales order) and the corresponding general ledger transactions will be created.
